When playing music and getting an incoming call on my android phone there's no easy and fast way to mute the music, (as I now about). Is there any way to have this issue fixed. As it is today I choose to not play music due to incoming work calls.

Since in most cases, there's no real connection between the speaker playing music and what's happening on your phone, this might be complex to code. All the controller does is tell the speaker where to go to get music from. There's no real connection between the "sound" on your phone and the "sound" on the phone.
This must be an issue for the Sonos developers - also when they are planing closing the cr100 controller.
