Will it mess up the connections that took a while to set up?

1. It's a networked music system. Every time you turn it off an on again gives your router a chance to mess up IP addressing. If you are going to turn them off frequently you should assign fixed IP addresses in your router. That's not a bad idea anyway.
2. Frequent turning off and on is likely to shorten the lifetime of the unit.

The Sonos units do go into low power mode a few minutes after playing stops.

Generally speaking, Sonos players are designed to be left on so that they maintain the Sonos mesh network, but if you're running off your on wireless that's less of a concern. Our recommendation would be to leave them on though. It shouldn't cause any trouble to leave your players off and plug them in when wanted. Just make sure to give them a couple minutes to power up and get connected before you open up the app to find them.

You don't want to go through and try to add them in once it's been done the first time, just give them some time, and if you fail to connect, toggle the wireless on your controller or reboot the router. Those are the most likely steps to take if you run into any trouble
