I am running separate sonos and sonos s1 systems.

My s1 system on has my sonos connect using hibfi separates. This has been working fine until recently. 

I opened my s1 app and could not connect. After following troubleshooting guided I did a factory reset on the connect. Now I cannot do anything. The connect just has a flashing mute button, and the s1 app just keeps trying to connect to my new system.

What can I do?

The worse thing you could have done was to reset the speakers. You should have reset the app instead and then reconnected to your system. Sometimes I have issues because I am also using both systems in my home. But I just reset the S1 app and reconnect to the S1 system.

Try resetting the app now that you have reset your speakers. Hopefully it will see the S1 devices again.

I tried resetting the app several times first, but it just kept trying to connect to my s2 system

Having the exact same symptom.
Started the S1 app which for some reason did not know about my S1 system anymore.
It then only connects to my S2 Sonos speakers. I tried resetting the app, but it always only finds the S2 speakers and automatically connects to them. I never get a chance to select which system or speaker I want to use.
